I use Family Tree Maker.  In that program you are able to add "other" names.  
Also, I have converted my file to first name search.  I found that with so many 
different names, it makes it easier for me to find someone looking at the first 
name.  I know that there are still some differences; however, the Joao or John, 
is close enough in the index that I can find the one I search quicker.

 Surname/Last: Pacheco Coelho
 (It will be alphabetized under the
 Ps though).
 
 Then in the note field for the marriage,
 I would put that he married as Jose Pacheco Coelho, in the
 kids' baptism I'd put that the father appeared as
 Jose Pacheco, etc.
