Since your things are working well on all other machines, try a backup on the "trouble" machine of just one directory (or a few) and see if that works "normally". If it does, your guess about the large size of the backup makes sense; just break that client up into multiple separate backups and you should be fine. Backuppc can still consider it all under one client if you setup aliasing correctly.
