The best thing to do is probably the same as what is recommended when creating a new BackupPC server. When backups are working on the new BackupPC server, stop doing backups on the old server. Then keep the old server around until the backups would have expired. Due to the many files involved in a backup, it's usually a tremendous amount of time needed to move them all from one machine to another, even if it could be accomplished efficiently.
