I have sent a more detailed follow up after my original question, to ask
about my concerns (for those hash collisions).
As I wrote, this status message (visible on every backupPC installation
in the "status page") is not discussed in the documentation.
I read in the github wiki:
/> In V4+, the file digest is the MD5 digest of the complete file. //
//> While MD5 collisions are now well known, and can be easily
constructed, in real use collisions will be extremely unlikely./
So I guess what I see (and have sent here) are such extremely unlikely
collisions.
In such a case, are those collisions worrying? Is there any need to zero
them out?

Don't get discouraged. Apply Hanlon's Razor. Don't be put off by a
terse or impatient reply. Remember that a lot of mailing list members
are sysadmins who support a LOT of software and are subscribed to a
LOT of lists. So the person asking a question should be doing some leg
work before posting a question if one expects a useful response.
