Do you have MS using a bayes database stored on that mysql server? If so then 
what engine are you using for all your tables?

Have you enabled the slow-query log for mysql as that can show a lot of 
information. Also run mysqltuner.pl from http://mysqltuner.pl to check on the 
memory config in mysql

Look at the process list when there is a backlog to see what processes are 
waiting...

Lastly what is the value of innodb_flush_log_at_trx_commit and are you using 
innodb_file_per_table ?
