Text is the main issue, but on a direct comparison I noticed differences

The anti-aliasing is a bit different.
The text has a similar effect, now that I think of it, it's just looking a bit more pixelated and a little harder in the edges (and you're right, it is quite small).
I will have a look at the rendering hints - are they in full effect in Batik?
Well, since they are hints (and the spec is intentionally fairly vague on the exact results) it's hard to say what 'full effect' means. However I think that just about every value changes the rendering in some way. It sounds to me like you mostly want the geometric precision/optimize quality values.
