I've found that except for very simple cases, it's easier just to use a real FTP client (in my case, Interarchy) than to coerce BBEdit's comparatively bare bones client (no pun intended) into doing the job. Once you open a file with the client's Edit in BBEdit command, things are no different than if you had opened it directly in BBEdit. Plus, you then have the full feature set of a dedicated FTP client at your disposal; in the case of Interarchy, that feature set includes a Duplicate command as well an addictive New File command. (Thus, to create and open a new file on the server, you just do cmd-opt-N, type a filename, hit return, then hit cmd-J to open the new file in BBEdit. Can't get much easier.)

Don't get me wrong, I think it's great that BBEdit has a built-in FTP client. It's ideal for folks who only rarely deal with a server, and it's great for those times when I'm in BBEdit and just want to open one or two remote files real quick to check something out. However, I, personally, would rather the good folks at Bare Bones spend their limited time improving the program's core features, like code folding and spell-checking, as well as adding new features like auto- complete, than spend it improving a purely ancillary feature like FTP.
