Maybe this will explain it better.

Because the new Multi-File Search now does not close after each search any
Recent Folders you have previously selected remain selected if you go back
to perform another search. In v8 and before the window closed and upon
reopening deselected all Saved Search and Recent Folders so this wasn't an
issue. As a result in v9 if you select another Saved Search item it is
ADDED to the previous search parameters.

IMHO this behavior is counter intuitive. Simply selecting another Saved
Search or even another Recent Folder item should deselect any existing
checked items. We all know (and have come to expect) that if we
command-click on items in a folder even non-contiguous items can be selected
(added to the list of selected items). Even multiple-select HTML elements
behave this way. If we simply click on items in the directory each item
will deselect any previously selected items. This is the behavior I would
expect to find in the new Search in: dialog. To select multiple items you
need to hold down the command key (sorry I called it the option key before).

I realize that in the Search in: dialog they are checkboxes but the paradigm
is so similar that it seems counter intuitive to me know and especially so
when you consider that to deselect all items except the one you have
selected you need to hold down the command key!

Does that make any more sense? I know it is a small point but if you were
accustomed to how things worked in v8 and you do a Replace all thinking you
are only operating on one folder when in fact you are operating on multiple
folders the operation can be catastrophic.

Beyond that the behavior of v9 is search dependent. Only if your search
returned a result does the Saved Search get deselected and the equivalent
Recent Folder selection automatically selected...! The automagic
de-selection and creation of a Recent Folder item is hard to deal with
because you need to remember what path your Saved Search item points to in
order to back translate the path. The Recent Folder item creation when a
Saved Search item is selected isn't completely different from v8 but it is
different in that in v8 the Recent Folders were created at the moment the
Saved Seach was selected and not dependent on whether the search was
successful or not.

Finally, the Saved Search items in v9 are not alphabetized as they were in
v8 and before; simple organization and something I had come to depend on.
IMHO the whole experience of the new Multi-File Search is messy and
non-intuitive.

make sense?
