Markup -> Head Elements -> Script -> Wrap Script in HTML Comment  
(checkbox)

If your DOCTYPE is set to an XML variant, I'm pretty sure BBEdit  
inserts the appropriate CDATA strings.

And if it is set to, say, HTML 4, it inserts the old <!-- // and // -- 
 > strings.
