Perhaps you've already checked these settings, but just in case, here's a 
rundown of all the options you have to work with:

1. The "Show Invisibles" checkbox on BBEdit's "Editor Defaults" preference pane 
sets the application-wide default for all new documents.

2. The application-wide default can be overridden on a per-language-basis using 
BBEdit's "Preferences -> Languages -> [desired language] -> Editing -> Show 
invisibles" checkbox.

3. Both of the aforementioned defaults can also be overridden on a 
per-document-basis using BBEdit's "View -> Text Display -> Show Invisibles" 
menubar command or the "Show Invisibles" command under the text options button 
in the toolbar.
