I had missed the Option-Run... option thingy in my reading. I found that your specific settings did not work for me. The combination of New Window and Save After Writing brought up a File Save As dialog every time I Run.
To get the behavior I seek, I also had to set Preferences > Documents & Drawers > New & opened documents: Open in new window and then in the Option Run panel set Output to: Unix Output File Output Options: Save After Writing But your pointer got me started in the right direction.
