I know this is an old thread, but my comment is relevant. With the release of BBEdit 10.5.5 I was having trouble with nearly unreadable line numbers.
I am running a recent iMac with OS X 10.8.4. Based on a suggestion in this thread, I looked at the setting for "text smoothing" at the bottom of the General Preference Pane. It was turned off for fonts smaller than 8. I changed that setting to 6, and the line numbers are a lot cleaner. They must be in a font size of 6 or 7, they do indeed look pretty small.
