Same here - BBEdit never showed an update was available. Monitoring in Little Snitch it seemed like BBEdit never actually hit the network, so 'Check for Updates' was essentially doing nothing.
Manually updated to 11.6 and now I get the message "*Software Update Check Failed: An SSL error has occurred and a secure connection to the server cannot be made.*". I am running the 10.12 beta, so perhaps that is the cause (maybe because of the NSURLConnection TLS version restrictions?)
