"Save Project…" is for creating a new project from the front
editing window. (More on this is available on page 66 of the
user manual, in the "Working with Projects" section.)
And it also doesn't explain why the first time I reopened a project I
had created the day before, it didn't contain any files. But it's
working now, so who knows?

I recommend that you update to 12.5.2 (which is current),
although in this case it is not relevant to your situation -
it's just good to be up to date. :-)
