Looks like it’s controlled by an advanced pref: When running on macOS Mojave (10.14) and later, BBEdit will override the “Match application appearance to selected editor color scheme” option when you have selected the “Dark” appearance in the General system preferences. This is done so that BBEdit’s primary interface can match the system appearance (dialog boxes, palettes, and so forth) will all use Dark Mode when it is turned on system-wide.
