This is the expected behavior, since when you quit any app -- including BBEdit
-- that naturally means its windows must close too. :-)
However, *because* you quit BBEdit itself rather than closing individual
windows, when you relaunch the app, it will 'remember' all previously open
windows and restore them.

This is because when you click the red ("Close") button, you are telling BBEdit
"I am done with all the documents *in this window* and don't need them anymore,
so please close them", and BBEdit will do so; however, this action has no
bearing on any *other* windows which may be open.

The easiest way to obtain the behavior you want is to just quit the app (via
File -> Quit or Command-Q) *without* closing any windows beforehand. :-)
