Hi!

A while back I filed an issue for such a use case, at least if I understand it 
correctly: https://github.com/beetbox/beets/issues/1640

The core concept is still rather important to me, since I do have FLAC and OGG 
Vorbis in my collection and it's only going to get more convoluted with having 
both instances of an album as duplicates in there.

My plan was to start looking into this over the coming weeks, but I wanted to 
let the python3 and click efforts cool down a bit and not add another big 
rework into the current process :)
