There are bugs in the beta, so you may have hit one. However, changing the Folders config works fine for me.
To narrow this down, load J, change the Folders config and save it, then look at the folders.cfg file from explorer. It should have been updated. Again, there is no requirement to reinstall after changing a configuration file.
