The installer replaces all files (unlike pacman updates) so when you do an install you get a new jhs.bat. In windows you also get new launch icons available in the program group from your windows start button. If you have old icon on your desktop you might want to replace them with the new ones.
The line you give (... init_jhs_ 65001 ...) is a very old style jhs startup. The jhs startup now runs from a jhs.ijs config file which is where the 65001 would come from (as well as other stuff). See the jhs.bat file from the new installer for the correct line.
