Upon restarting, I noticed that I had some songs in my DB.  I think it's
scanned my playlist dir, and loaded all files that are referenced from
those playlists.

Do you have a playlist dir set?

The logfile indicates that it is going to look for files in my music
directory, and then playlist directory, but it only seems to have picked up
music within playlists.

That does look to be the case.. Permissions problem perhaps?

Another observation: my file format conversion settings have all shorten
checkboxes unticked, as that format doesn't work too well on Windows.
However, it looks like the scanner is still searching for shn files.

The conversion checkboxes are separate from the "Don't scan these extensions"
pref that was added yesterday. See the File Types settings page.

Also, something looks wrong when it encounters links to radio streams in
m3u files.  It looks like it's sticking the playlist folder name onto the
front of the url, and ends up looking on local disk for it.

That is because we don't recognize rtsp:// streams.

I'm not sure what the intended functionality is with these observations, in
particular should it be doing any scanning the first time I start up with
an empty DB?

Yes it should.
