It can be done if you run your own installation of MySQL server.  Then
you edit each prefs file to point to a different MySQL database.  But

I think this is exactly the way to do it: for the second instance consider the first instance's MySQL the "external" server. Configure the second as if this was your own server, but use a different DB name.

You'll have to be aware that when you stop the first instance, the others will lose their database server. You'd therefore probably better off running MySQL independantly anyway and configure all slimserver instances appropriately.

I was thinking of posting a wiki page on how to do this on a Windows
system, but it's not looking like it's possible if you want to use the
bundled MySQL server.

The bundled MySQL isn't too different from a standard server. But you'd have to take care of running/stopping/managing it yourself.
