It's easy to change over to ID3v2.3 using Mp3tag, and you can do it on your whole collection in a few minutes.
Follow this: http://wiki.slimdevices.com/index.cgi?Mp3tagGuide , set Mp3tag to display tag types. You can sort by tag types if you wish, this will cause all those with APE tags to be grouped together and you can do the subsequent operations on these files only - but this should work on files that don't have APE tags as well. Set Mp3tag to write only ID3v2.3 and to delete only APE tags (and ID3v1 while you're at it). Highlight the affected files and press the save icon. This writes all tags as ID3v2.3 if they don't already have these. You should see the tag types change if they didn't contain ID3v2.3 tags. Then press the delete tag key. It will then delete all APE tags, keeping the ID3v2.3 tags you just created. As we're doing mass retagging here, make a backup first in case things go wrong.
