I've noticed the same issue (using 7.3 r3476), SqueezeCenter Version: 7.3 - 24282 although it has happened with earlier 7.3 versions.
Yesterday I took the controller off the charger (it was there all day and the indicator showed a full charge). I selected an album and put the controller down on the table beside the bed. The screen went out after 10 seconds. 7 hours later, I woke with a timed alarm. I picked up the controller half an hour later and it was displaying the low battery screen. Prior to 7.3 the battery would last much, much longer when off the charger.
