The only way I have found to stop my Duet controller waking up the server a minute after I shut it down (the same symptom you describe) is to change the music source to squeezenetwork before I select "power down squuezecenter". It used power down the server correctly, then I got an automatic upgrade. I guess I should fill out a bug report.
