I'm not completely sure to be honest, I usually use Mp3Tag for AAC and
MP3 files. I know I've been using it to add artwork to my AAC library
but I don't think I've used it for anything on the FLAC library.

It doesn't really matter which software who did it, but it shows that
strange tag combinations will happen for users even though they've
ripped and tag their music themselves. So this is not just a problem for
people that download music from P2P networks.

What's the best way to get rid of the ID3 tags without touching the
Vorbis tags ? Is Mp3Tag suitable or should I use something else ?
