Ugh... almost 10mins in the "Get changed tracks count" step... that sounds utterly wrong :-(. At least now I know what to investigate further.
Ok, there's a new build (1400061520) which reverts a minor accidental change in that query. I'd be surprised if that was responsible for the poor performance you're seeing. But please give it a try. Thanks a lot!
