I have a very high end system. The difference is obvious to anyone who actually listens. I guarantee that I could sit you down, do a blind AB and you would hear it. Even my wife hears it, without knowing what's going on. The explanation is the extra processing DACs have to do in uncompressing FLAC. This generates noise that creates jitter.
