That's certainly not the way I 'see' it. To me the boxes around the lists make the 'columns'. Being outside that box makes the Help text separate.

I disagree. It's clearly in the third column, which would indicate that it's referring to help on those formats only. The fact that it's outside the box only indicates that it's not a link to a site, not that it doesn't specifically associated to the last items. So I really think the present position is wrong.

I'm really not in favour of moving the text to the bottom again. Not just because it requires more space but also because there's also a big blank space beneath the diagonal with the current format lists. The position of the Help text addresses both issues. It's also at the bottom right which is quite a common position for help buttons in OS X.

A help button is a button, and moreover is typically positioned at the lower right corner, not directly below some item.

Meaning is (much) more important than form.

If you think there would be too much space, I'd suggest moving the help line to the main text just before "Supported sites and formats are:". Or perhaps just use a table where all columns have the same height, at least that solves your problem.

My next idea would be to increase the difference between the help text and the list above it to make the distinction more clear. My suggestion for that is to make all of the text a link, to make it shorter and to right aligned. Perhaps like this:
