There are several ways. As Adam mentioned, you can use an (arbitrary) key in the Document Info. Just add something like: %i{PapersFolder}/%f{CiteKey}%e assuming that the document info key is called PapersFolder and the name of the file is the same as the cite key (apart from the extension). Also, you can store papers relative to the .bib file rather than inside a fixed location.
