If you are running Mac OS X 10.5 (Leopard), this is expected behavior. The input manager is no longer supported or recommended, although you can make it work again with some manual hacking. http://thread.gmane.org/gmane.comp.tex.macosx/27442/focus=27443 You'll also need the ~/Library/Preferences/ net.sourceforge.bibdesk.inputmanager file from a previous system.
