If you are running Mac OS X 10.5 (Leopard), this is expected  
behavior.  The input manager is no longer supported or recommended,  
although you can make it work again with some manual hacking.

You'll also need the ~/Library/Preferences/ 
net.sourceforge.bibdesk.inputmanager file from a previous system.

Dick Koch and Jerome Laurens have expressed some interest in  
incorporating the functionality in TeXShop and iTeXMac, respectively,  
but AFAIK it hasn't happened yet.
