First of all, this sounds more like a problem of LyX than of BibDesk. I don't use LyX myself, so I don't know how LyX handles bibtex. If it uses bibtex, you should be able to choose a different bibtex style and that may solve the problem. Bibtex can contain any number of extra fields, those should simply be ignored. Otherwise I'd consider that a LyX bug.
In the latest releases, you can easily get rid of the Local-Url fields, without losing the linked files. You're advised to use "Convert File and URL Fields" in the Database menu for this, make sure you uncheck "Keep local file fields".
