Well, I went to Leopard via Archive & Install (31.12.2007) and experienced no problems with linked files. Note that there was a different version of BibDesk in use and I recall a "consolidate linked files" message when I opened the newer one. So I'd expect ist to go smoothly. Please DO make a backup and a clone of your HD to an external HD (via SuperDuper for example).
