I can't tell what causes it. My suspicion is that it is related to the file icons. Can you take a sample of BibDesk while it freezes? Open Console.app (from /Applications/Utilities), double-click BibDesk in the table, hit the Sample button, and wait till it's finished. (after that) you could try the latest nightly build, as it has several bug fixes.
