Yes. Drop the .aux file onto the main window of BibDesk, and usually, if the .aux file is not being difficult, all the references in the .aux file will be selected by BibDesk.
Then go to the Export menu item, and export a bib file, selecting "export selected items only" to export a minimal bib file.
