The style that's used for the bibliography is determined by the bibtex style (.bst file), and the style for the citations can be determined by a latex style (.sty file). All of this is on the tex (lyx) side, not BibDesk. Generally, TeX (and therefore bibdesk's TeX preview) can find the style files if they're located in the proper location. Which one that is, depends on your TeX installation; for me it's ~/Library/ texmf/bibtex/bst/ and ~/Library/texmf/tex/latex/ for .bst and .sty, files respectively. It's certainly not /Applications/. Of course you need to tell the tex file (and/or bibdesk) about the style you use.
