I ended up solving the problem through exporting the data from zotero in a different manner. Instead of right-clicking on the "My Library" and choosing "export", I selected all the entries in the main window, right-clicked, and chose "export selected references." The resulting file opened without complaint in Bibdesk. Hurray!
