I have about the same problem, with a more powerful machine (Macbook Pro 13,
Mac OS 10.6.7 , 2.53 Intel Core 2 Duo, 8GB DD3 at 1067MHz), which makes me
think something else is wrong. 

As for you, it used to be fine, and it became bad fairly recently (not sure
exactly, but a couple of months ago). I don't think I changed anything in
the settings either. I also have a substantial library (2800 entries), most
of which have links to the files in PDF or DjVu format. I only have 7.4 GB
available on the system drive (but that's potentially because of a copy of
the RAM on the HD, I recently added 4GB of RAM and I don't remember how much
was available on the drive before.) 

I suspect Bibdesk to try to load previews of the files, which may be pretty
bad if they are lost of huge pdf files for books... as I have. 

I'll be happy if we manage to pin down the reason for this problem because
it is annoying to the point that I avoid using bibdesk to do quick checks.
