1. Autofile usually does not depend much on the file in which they are
linked. Only when you use document specific info in the Autofile format,
such as document info or the file name, or when you use an filing folder
relative to the database. But you would only do that when you want them to
be in different folders.

2. For cite keys there can be a potential naming conflict, in particular if
you use unique or random characters in the format, because the uniqueness
is checked only against the keys used in the document. Also you won't get
warned about duplicate cite keys when the duplicate is in another file. For
autofile there can be no naming conflict, because they always must use a
unique or random character specifier, and uniqueness is checked against the
file system as a whole, not just the ones in the document.

3. Not sure what to say here, it really depends on your use.
