This is certainly not a  problem with BibDesk, which just manages the 
citations, and the data is all syntactically OK.

There does seem to be problem with the bibtex process, but that’s not BibDesk, 
BibDesk just runs it for the preview. I think the problem is somewhere in your 
(custom) bibtex style file (.bst), it does not seem to properly handle 
crossrefs in the article type. I cannot say what is wrong, as I did not see the 
style file.
