I know this program and use it myself. The trouble is if you open a file
to read, it seems to download the file and if you annotate it, you need
to upload it and remember the folder it was in. Bibdesk maintains that
location without the need to upload.
Perhaps I am doing something wrong.

The reading application for iPadOS to read Bibdesk .bib files and
automatically display or download the PDFs already exists. It actually
allows you to connect directly to Dropbox or other cloud file servers.
The app has actually been there for a while and it is relatively well
maintained. I use it all the time. It is relatively well maintained and
the developer has been responsive to questions and suggestions.
