If I understand your situation, I had a similar problem because I have a funny fork crown with a little angle to it such that the bottom of the crown is not parallel to the rim. (Mark Nobilette told me Henry James made crowns like that briefly in the 90s, when my bike was built.) I was installing the turtle-shell hammered Honjos. My solution was not to indent the fender. Rather, I took a thick nylon washer about an inch in diameter and cut it at an angle with a hacksaw to give me two wedge-shaped washers. I installed these on either side of the fender to provide an adjustment between the angle of the fender and the angle of the fork crown. I didn't get the cut angle quite right, but it was close enough to work.
