There is an online service called WizFolio ( 
https://www.wizfolio.com/Default.aspx
) which can automatically detect freely available PDF files and add it
to your collection. You can do a pubmed search through Wizfolio. It is
worth giving a try, though the site was pretty slow when I tried last
time.
