Nice graphs! It is pretty clear that, although reading the alignments take up more space than they should (this is from XML, no?), the big problem is the the pink (in the first graph) sawtooth graph from trans_align/collect..., increasing the amount of 'A' data (brown in the second graph). This makes sense, and I think it shows that we've got the problem figured out. Now all we need is a solution. I've reworked the comments a bit, if you pull from the repo (malde.org/~ketil/public_html/biohaskell/transalign), it is perhaps easier to work out what's going on. Or so I hope...
