Speaking for the BioJava 1.x series, yes, that is in maintenance mode now.

We'll keep cutting new 1.9.x point releases for security fixes and dependency 
updates as necessary.

BioJava proper (5.4.0+) keeps plugging along; I'll let someone else chime in on
