It not all *that* hard, in my case it's a ScrollPane with a TranslatedSequencePanel with a MultiLineRenderer with a bunch of GappedRenderers containing individual sequence or other renderers. The TSP holds the alignment and feeds the individual renderers with the appropriate sequence.
