You can edit .xinitrc in your $HOME or edit /etc/X11/xinit/xinitrc
(the first choice, I believe, is the best, since only the active user
will have blackbox sa the default window manager).

Well, the best way (at least, in my point of view) is changing the
theme. It's quite simple: just look to the theme name in
$PREFIX/share/Blackbox/styles ($PREFIX is the path you installed
blackbox; usually it is /usr/local). Look in the last lines for
rootCommand: this command especifies the command that will be run to
set the root image. You can you any program that allows that (like
bsetbg, xv, etc).

Well, maybe Xemacs is trying to set it's own geomety. Look for
something like "save current geometry/position" or "let wm set window
position" in the app configuration. If you can't reach the menu
configuration (since the top and bottom of the window is not visible),
you can try Alt+Button1 to move the window or use BBKeys and set some
key combinations to maximize the window...
