Unfortunately I can duplicate this - all too often :( I get it in KMail, 
which usually sits on a workspace by itself, with empty workspaces either 
side. Viewing messages seems okay, but emptying a folder and then using the 
next/previous workspace keys guarantees I'll just get stranded on an empty 
workspace - the first next/previous works, but then bbkeys just ignores me.

If I use the toolbar arrows to get to a workspace with a window, then bbkeys 
starts responding again. If instead of next/previous, I use the up/down keys 
(I have a 2x5 array of workspaces), that brings me to a workspace that always 
has windows open, so bbkeys keeps working.

I'm using sloppy focus and focus window on workspace change, if that makes a 
difference. Apps are from bbkeysconf_1.3-2_i386.deb & bbkeys_0.8.2-2_i386.deb
