It seems to be more of a Qt thing - this bug is easily reproducible with 
KNode and KMail. Just tried Kate and that does it to. 

My settings:

session.screen0.focusModel:     SloppyFocus
session.screen0.colPlacementDirection:  TopToBottom
session.screen0.rowPlacementDirection:  LeftToRight
session.screen0.windowPlacement:        RowSmartPlacement
session.screen0.edgeSnapThreshold:      0
session.screen0.focusLastWindow:        True
session.screen0.focusNewWindows:        True

Do one of the following and then move to an empty workspace via relative 
or absolute workspace keybinding. bbkeys then fails to pick up on any 
subsequent keybinding until you use the toolbar buttons to navigate to a 
populated window.

o KNode: right click a newsgroup and mark all read. 
o KMail: right click to empty trash. 
o Kate: just type some text. 

This is with blackbox & bbkeys from Debian Sid. Oh, and I *think* I've 
seen it once happen with d4x too (GTK ?) Now I just make sure I have 
aterms kicking around on empty workspaces. You can't have too many 
terminals and it 'solves' the problem for me ;-)
