i dont know anything about Matlab but Ctrl-F6 moves focus to the floating window. See if it solves your problem of using the mouse to click it. Secondly, it must have something to do with the application and not QS. For example, Activity Monitor--you always have to click on the dock icon to bring up the window after opening it.
