I am having the exact same problem. Sometimes the apps show up, other times they're missing. All without restarting my computer. All apps in the Application folder -- they're really kosher apps too. Right now Illustrator won't show up on searching for ILL or ILLUSTRAT or ADOBE ILL. Nothin. Really, really annoying.
